With the caveat that I haven't actually used mine in 40K yet, and I only play friendly 40k not tournaments.
None of the people I've spoken to about this have seen any problem with using square bases in 40k. You basically are at a slight disadvantage as the bases are bigger for when you get hit by templates . The only advantage I can see is that is you put them at maximum distance apart across the diagonal of the base you would make a sightly longer line. My take was just don't do this and they have nothing to reasonably complain about.
The easiest method if you do want to change them seems to be to mount them on round bases then use a movement tray with cut-outs to use them in fantasy. (but it does look rubbish, at least to me).

You could do what I did with metal washers and magnets, but it's super annoying and fiddly because you have to greenstuff up the edges of the bases and flock them separately.

In my experience, it is much easier to use square bases in 40k than round bases in fantasy. I don't think I have ever played anyone who had a problem with square bases in 40k either. I have taken them to two 40k Throne of Skulls tournaments at Warhammer World and no-one has said anything, so it seems to be fine for tournament play too.
As Noisy says, you can make the bases interchangeable with some effort. Another thing you can do (and this only works for certain units) is to mount them on whichever base is the smaller (usually the round one) and then blu-tack them to the square bases whenever you play fantasy. This only works if the base they are glued to fits entirely inside the other one.

I always planned to. The main problem is that a lot of the units that are good in fantasy aren't that great in 40k. I'm planning on finishing up my fantasy army then I will probably grab the extras I need to make a decent 40k force. But it is difficult to get"just enough" models to make a decent size and reasonably competetive army for both.

Have you looked into using the movement trays from the Lord of the Rings War of the Ring game: War of the Ring movement traysThe infantry trays have 8 slots each and accept the round 40K bases perfectly. The cavalry trays should accept the round terminator bases (40mm) with no problem but I do not actually own any of those. I use the infantry trays as a way to keep my traitor guard infantry blob squads organised. Thanks, Tom

I've looked at the WotR movement trays before but I don't think they would work - there is too much space between the models so they wouldn't be ranked up properly. They might be OK for skirmishing units like Flamers, Furies and Nurglings though.
